Personally? I'd run a web server on that Unix box and write a web application that runs the shell scripts. At least then I wouldn't have to muck about with figuring out how to write a communications protocol for the VB -> Unix communication, then a server that can run in Unix and execute the scripts, then the client to communicate with that server. I'd just have to worry about writing an HTML/Javascript/whatever the backend is application. Probably Ruby.

I'm just as inexperienced with it, but it sounds really difficult and I'd have to learn new things anyway so why not take the simpler of the two approaches?

I would bet money 2/3 of .NET questions are already answered in one of these three places.
