Embedding .Net Framework

I noe there's a few products out there that can embed the .Net Framework into exe's. Well i'm interested in how they do that. Anyone noe of the basic methology behind it or perhaps noe of an article that talks about it?

This is the only official way. (http://msdn.microsoft.com/vstudio/downloads/tools/bootstrapper/) I tend to use scripting in InnoSetup to do it, but it's not necessarily the easiest way.
