It depends on what you're referencing. Just the VB bootstrap files and runtimes won't damage a system, but if you have other dependencies that could overwrite later versions, then yes, that could cause a problem. If it's a concern, you might consider switching to a different install program that allows you to specify explicitly how to respond when an existing file is found (never overwrite, only overwrite if yours is newer, etc.).
